I designed and built a similar charger a number of years ago. I also found it
had problems charging deeply discharged batteries without some means to
kickstart the charge. My circuit used a heavy bridge rectifier, rather than
the SCR to provide rectification, so I was simply able to add a push button
across the SCR to get the charge under way. 

It seems a push button wired across the emitter and collector of TR1 in your
circuit might have the desired effect and enable a completely flat battery to
be charged. The use of the push button has the risk of causing damaging the
charger, if the battery is connected in reverse or if the leads are shorted.
